A QuickBooks Desktop to QuickBooks Online conversion moves thousands of transactions, and a rushed job can leave you with an unbalanced trial balance, missing reconciliations, or invoices that no longer tie to their payments.

Back up everything before you touch the file

Before any conversion, create a full local backup of your company file. In QuickBooks Desktop, go to File, then Back Up Company, then Create Local Backup. Save a copy somewhere separate from your working folder.

This backup is your safety net. If anything looks wrong after the migration, you still have an untouched source of truth to compare against. Skipping this step is the most common reason a "lost data" problem turns into a real crisis rather than a quick fix.

If your firm handles client files, remember that the backup contains personal information: employee records, addresses, and in some cases tax identifiers. Update and clean the file first

Fix any negative inventory, clear out old uncleared transactions you no longer need, and confirm your trial balance is correct as of the conversion date. Whatever is wrong before conversion will still be wrong after.

Use the QuickBooks Online migration tool

Intuit provides a built-in path to move your data. Inside QuickBooks Desktop you can export the company to QuickBooks Online (Company, then Export Company File to QuickBooks Online), or use the online migration tool from within your new QuickBooks Online account. Two limits matter here, and both catch people out:

  • File size. Very large company files can exceed the tool's transaction count ceiling. Files above roughly 350,000 targets often cannot use the standard export and need a different approach. Please confirm the current limit with Intuit, as these thresholds change.
  • Import window. Intuit generally allows Desktop data to be imported into a QuickBooks Online company only within a limited window after that online company is created (commonly cited as 60 days). Check the current rule before you start, because a fresh import overwrites existing QuickBooks Online data.

If you plan to migrate QuickBooks Enterprise to Online, the same tool handles it, but Enterprise files tend to be larger and carry features that do not exist in QuickBooks Online, so expect more manual cleanup.

Know what transfers and what does not

Most of your core accounting data moves across: chart of accounts, customers, vendors, reconciled transactions (they keep their cleared status), invoices, bills, estimates, and budgets. That is why the ledger usually balances after a clean conversion.

Some things do not come across, and knowing this list up front prevents the "we lost data" panic later. Memorized reports, the audit trail, past reconciliation reports, custom form templates, and price levels do not transfer. Current-year payroll moves as lump sums rather than individual paychecks. None of this is truly lost, because it still lives in your Desktop backup, but it will not appear inside QuickBooks Online.

Import invoices and open items correctly

If you only need certain records rather than the whole file, you can import invoices from QuickBooks Desktop to QuickBooks Online using a formatted CSV or Excel file through the import tools under Settings. This is useful when you are starting a clean online file and only want open receivables carried forward.

Watch open purchase orders and progress invoices. Progress invoices can lose their link to the original estimate, and open purchase orders may not show items already received. Review these manually after the import.

Validate before you trust it

This is the step that actually protects your data. Do not assume a successful import means an accurate one.

Run three reports in QuickBooks Desktop as of the conversion date, then run the same three in QuickBooks Online: the trial balance, the balance sheet, and the profit and loss. Compare them line by line. If they match, your financials converted cleanly. If a number is off, you can trace it before it affects filings or client reporting. Any fixes at this stage should be recorded as clearly labelled correcting entries so you keep an audit-friendly trail.
